RapidIdentificationofKnownandNewRNAVirusesfrom AnimalTissues JosephG.Victoria1,2*,AmitKapoor1,2,KentDupuis3,DavidP.Schnurr3,EricL.Delwart1,2 1Department of Molecular Virology, Blood Systems Research Institute, San Francisco, California, United States of America, 2Department of Laboratory Medicine, UniversityofCalifornia,SanFrancisco,California,UnitedStatesofAmerica,3ViralandRickettsialDiseaseLaboratory,DivisionofCommunicableDiseaseControl,California StateDepartmentofPublicHealth,Richmond,California,UnitedStatesofAmerica Abstract Viralsurveillanceprogramsordiagnosticlabsoccasionallyobtaininfectioussamplesthatfailtobetypedbyavailablecell culture,serological,ornucleicacidtests.Fivesuchsamples,originatingfrominsectpools,skunkbrain,humanfecesand sewereffluent,collectedbetween1955and1980,resultedinpathologywheninoculatedintosucklingmice.Inthisstudy, sequence-independentamplificationofpartiallypurifiedviralnucleicacidsandsmallscaleshotgunsequencingwasused onmousebrainandmuscletissues.Asingleviralagentwasidentifiedineachsample.Foreachvirus,between16%to57% oftheviralgenomewasacquiredbysequencingonly42–108plasmidinserts.Virusesderivedfromhumanfecesorsewer effluent belonged to the Picornaviridae family and showed between 80% to 91% amino acid identities to known picornaviruses.Thecompletepolyproteinsequenceofonevirusshowedstrongsimilaritytoasimianpicornavirussequence intheprovisionalSapelovirusgenus.Insectsandskunkderivedviralsequencesexhibitedaminoacididentitiesrangingfrom 25%to98%tothesegmentedgenomesofviruseswithintheReoviridaefamily.Twoisolateswerehighlydivergent:oneis potentiallyanewspecieswithintheorthoreovirusgenus,andtheotherisanewspecieswithintheorbivirusgenus.We demonstratethatasimple,inexpensive,andrapidmetagenomicsapproachiseffectiveforidentifyingknownandhighly divergentnewvirusesinhomogenizedtissuesofacutelyinfectedmice.
