GenerationofArtificialFASTQFilestoEvaluatethe PerformanceofNext-GenerationSequencingPipelines MatthewFrampton*,RichardHoulston DivisionofGeneticsandEpidemiology,InstituteofCancerResearch,Surrey,UnitedKingdom Abstract PipelinesfortheanalysisofNext-GenerationSequencing(NGS)dataaregenerallycomposedofasetofdifferentpublicly availablesoftware,configuredtogetherinordertomapshortreadsofagenomeandcallvariants.Thefidelityofpipelinesis variable. We have developed ArtificialFastqGenerator, which takes a reference genome sequence as input and outputs artificialpaired-endFASTQfilescontainingPhredqualityscores.SincetheseartificialFASTQsarederivedfromthereference genome,itprovidesagold-standardforread-alignmentandvariant-calling,therebyenablingtheperformanceofanyNGS pipeline to be evaluated. The user can customise DNA template/read length, the modelling of coverage based on GC content,whethertouserealPhredbasequalityscorestakenfromexistingFASTQfiles,andwhethertosimulatesequencing errors.Detailedcoverageanderrorsummarystatisticsareoutputted.HerewedescribeArtificialFastqGeneratorandillustrate its implementation in evaluating a typical bespoke NGS analysis pipeline under different experimental conditions.
