Abstract:
The advancements in genetic sequencing technologies have enabled the generation of large amounts of genetic data, which can be analyzed to identify associations between genetic variants and complex traits. Genome-wide association studies (GWAS) have emerged as a powerful tool to identify genetic factors associated with complex diseases such as diabetes, cancer, and Alzheimers disease. However, the analysis of GWAS data requires significant computational resources due to the size of the data sets and the complexity of the statistical algorithms used.
This paper presents a review of the recent research on accelerating GWAS algorithm using heterogeneous computing. Heterogeneous computing is a concept of using multiple computing resources with different architectures for a single computation. This research mainly focuses on the use of graphics processing units (GPUs) and field-programmable gate arrays (FPGAs) in GWAS computation acceleration. This paper presents detailed background information on GWAS and heterogeneous computing, discusses the challenges of GWAS computation acceleration, and reviews the recent work in the area of GWAS algorithm acceleration using heterogeneous computing.
Introduction:
Genome-wide association studies (GWAS) are widely used to identify the genetic factors associated with complex diseases. GWAS analysis requires the computation of millions of statistical tests to identify associations between genetic markers and complex traits. With the advent of high-throughput sequencing technologies, the size of GWAS data has increased significantly posing a significant computational challenge, with many GWAS investigations now involving hundreds of thousands of samples, tens of millions of markers, and terabytes of genotyping data (Bassett, 2017).
