Abstract
Background: The rapid increase in the availability of genome information has created considerable demand for both
comparativeandabinitiopredictivebioinformaticanalyses.Thebiologylaidbareinthegenomesofmanyorganismsis
oftennovel,presentingnewchallengesforbioinformaticinterrogation.Aparadigmforthisisthecollectedgenomesofthe
kinetoplastidparasites,agroupwhichincludesTrypanosomabruceithecausativeagentofhumanAfricantrypanosomiasis.
Thesegenomes,thoughoutwardlysimpleinorganisationandgenecontent,havehistoricallychallengedmanytheoriesfor
geneexpressionregulationineukaryotes.
Methodology/PrincipleFindings:HereweutiliseaBayesianapproachtoidentifylocalchangesinnucleotidecomposition
inthegenomeofT.brucei.Weshowthatthereareseveralelementswhicharefoundatthestartsandendsofmulticopy
genearraysandthattherearecompositionalelementsthatarecommontoallintergenicregions.Wealsoshowthatthereis
acomposition-inversionelementthatoccursatthepositionofthetrans-splicesite.
Conclusions/Significance:ThenatureoftheelementsdiscoveredreinforcesthehypothesisthatcontextdependantRNA
secondarystructurehasanimportantinfluenceongeneexpressionregulationinTrypanosomabrucei.
