DNMT3LModulatesSignificantandDistinctFlanking SequencePreferenceforDNAMethylationbyDNMT3A andDNMT3BInVivo BethanyL.Wienholz,MichaelS.Kareta,AmirH.Moarefi,CatherineA.Gordon,PaulA.Ginno, Fre′de′ricChe′din* DepartmentofMolecularandCellularBiology,UniversityofCaliforniaDavis,Davis,California,UnitedStatesofAmerica Abstract TheDNTM3AandDNMT3BdenovoDNAmethyltransferases(DNMTs)areresponsibleforsettinggenomicDNAmethylation patterns,akeylayerofepigeneticinformation.Here,usinganinvivoepisomalmethylationassayandextensivebisulfite methylationsequencing,weshowthathumanDNMT3AandDNMT3Bpossesssignificantanddistinctflankingsequence preferencesfortargetCpGsites.Selectionforhighorlowefficiencysitesismediatedbythebasecompositionatthe22 and+2positionsflankingtheCpGsiteforDNMT3A,andatthe21and+1positionsforDNMT3B.Thisintrinsicpreference reproduciblyleadstotheformationofspecificdenovomethylationpatternscharacterizedbyupto34-foldvariationsinthe efficiencyofDNAmethylationatindividualsites.Furthermore,analysisofthedistributionofsignaturemethylationhotspot andcoldspotmotifssuggeststhatDNMTflankingsequencepreferencehascontributedtoshapingthecompositionofCpG islandsinthehumangenome.OurresultsalsoshowthattheDNMT3Lstimulatoryfactormodulatestheformationofde novo methylation patterns in two ways. First, DNMT3L selectively focuses the DNA methylation machinery on properly chromatinizedDNAtemplates.Second,DNMT3LattenuatestheimpactoftheintrinsicDNMTflankingsequencepreference byprovidingamuchgreaterboosttothemethylationofpoorlymethylatedsites,thuspromotingtheformationofbroader andmoreuniformmethylationpatterns.ThisstudyoffersinsightsintothemannerbywhichDNAmethylationpatternsare depositedandrevealsanewlevelofinterplaybetweenmembersofthedenovoDNMTfamily.
