Although the government has increased investment in higher education, but educational resources is still very short. Many researchers used a variety of methods to evaluate the scientific research efficiency of universities in order to achieve optimal allocation of educational resources. However, these evaluation methods are able to reflect the university research efficiency truly? This paper had done some research in order to answer this question. The paper mainly combined quantitative analysis with qualitative analysis, and combined empirical analysis with normative analysis. First of all, according to the characteristics of research universities and other scholars? research the paper given the definition of research universities. We identified those universities which have become a member of “985 project” as research universities from the point view of national education policy and their pivotal position in the field of higher education. Then, the paper had analyzed the necessity of launching science research evaluation in detail, elaborated the basic theory of research efficiency evaluation and the relationship between various factors related with university?s research activities. Those researches provided the important theory basis for choosing evaluation samples and index system subsequently. At last, in the course of empirical analysis, the paper used grey decision-making evaluation (GDA), principal component analysis (PCA) and data envelopment analysis (DEA) to analyze the scientific research efficiency of 30 research universities. By comparison analysis, in the case of existing indicators and data, it found that these methods are consistent only in a few universities, GDA and DEA preferred comprehensive universities.
