We quantifypair-wiserelationshipsbetweenthesediseasesandfindtwobroadclustersofautoimmunediseasewhereSNPs thatmakeanindividualsusceptibletooneclassofautoimmunediseasealsoprotectfromdiseasesintheotherautoimmune class. We find that RA andAS form one suchclass, and MSand ATD another. We identify specific SNPs andgenes with oppositeriskprofilesforthesetwoclasses.WefurthermoreexploreindividualSNPsthatplayanimportantrole
