To analyze phylogenetic histories on a genomic scale, we applied a recently developed method, Bayesian concordanceanalysis,todenseSNPdatafromthreecloselyrelatedsubspeciesofhousemice:Musmusculusmusculus,M.m. castaneus,andM.m.domesticus.Wedocumentedsubstantialvariationinphylogenetichistoryacrossthegenome.Although eachofthethreepossibletopologieswasstronglysupportedbyalargenumberofloci,therewasstatisticalevidencefora primaryphylogenetichistoryinwhichM.m.musculusandM.m.castaneusaresistersubspecies.Theseresultsunderscore theimportanceofmeasu
