OurobjectivewastodeterminewhetherdenseSNP(singlenucleotidepolymorphisms)panelscancapturethe geneticvariationduetoasimplebi-allelicCNV,withtheprospectofincludingtheeffectofsuchstructural variationsintogenomicpredictions. Methods:AdeletiontypeCNVonbovinechromosome6waspredictedfromitsneighboringSNPwithamultiple regressionmodel.OurdatasetconsistedofCNVgenotypesof1,682cows,alongwith100surroundingSNP genotypes.Apredictionmodelwasfittedconsidering10to100surroundingSNPandtheaccuracyobtained directlyfromthemodelwasconfirmedbycross-validation. Resultsandconclusions:TheaccuracyofpredictionincreasedwithanincreasingnumberofSNPinthemodel andthepredictedaccuraciesweresimilartothoseobtainedbycross-validation.Asubstantialincreaseinaccuracy wasobservedwhenthenumberofSNPincreasedfrom10to50butthereaftertheincreasewassmaller,reaching thehighestaccuracy(0.94)with100surroundingSNP.Thus,weconcludethatthegenotypeofadeletiontype CNVanditsputativeQTLeffectcanbepredictedwithamaximumaccuracyof0.94fromsurroundingSNP.This highpredictionaccuracysuggeststhatgeneticvariationduetosimpledeletionCNViswellcapturedbydenseSNP panels.Sincegenomicselectionreliesontheavailabilityofadensemarkerpanelwithmarkersincloselinkage disequilibriumtotheQTLinordertopredicttheirgeneticvalues,wealsodiscussopportunitiesforgenomic selectiontopredicttheeffectsofCNVbydenseSNPpanels,whenCNVcausevariationinquantitativetraits.
