Togetmoreinsightintothetranscriptionaleventstriggeredbycytokinininrootsandshoots,westudied genome-widegeneexpressionincytokinin-treatedandcytokinin-deficientrootsandshoots. Results:Itwasfoundbyprincipalcomponentanalysisofthetranscriptomicdatathattheimmediate-earlyresponse toacytokininstimulusdiffersfromthelaterresponse,andthatthetranscriptomeofcytokinin-deficientplantsis differentfromboththeearlyandthelatecytokinininductionresponse.Ahighercytokininstatusintheroots activatedtheexpressionofnumerousgenesnormallyexpressedpredominantlyintheshoot,whilealower cytokininstatusintheshootreducedtheexpressionofgenesnormallymoreactiveintheshoottoamore root-likelevel.Thisshiftpredominantlyaffectednucleargenesencodingplastidproteins.Anorgan-specific regulationwasassignedtoanumberofgenespreviouslyknowntoreacttoacytokininsignal,including root-specificityforthecytokininhydroxylasegeneCYP735A2andshootspecificityforthecellcycleregulatorgene CDKA;1.Numerouscytokinin-regulatedgeneswerenewlydiscoveredorconfirmed,includingthemeristem regulatorgenesSHEPHERDandCLAVATA1,auxin-relatedgenes(IAA7,IAA13,AXR1,PIN2,PID),severalgenesinvolved inbrassinosteroid(CYP710A1,CYP710A2,DIM/DWF)andflavonol(MYB12,CHS,FLS1)synthesis,varioustransporter genes(e.g.HKT1),numerousmembersoftheAP2/ERFtranscriptionfactorgenefamily,genesinvolvedinlight signalling(PhyA,COP1,SPA1),andmorethan80ribosomalgenes.However,contrastingwiththefundamental differenceofthegrowthresponseofrootsands
