EmpiricalValidationofPooledWholeGenome PopulationRe-SequencinginDrosophilamelanogaster YuanZhu1*,AlanO.Bergland2,JosefaGonza′lez2,3,DmitriA.Petrov2 1DepartmentofGenetics,StanfordUniversity,Stanford,California,UnitedStatesofAmerica,2DepartmentofBiology,StanfordUniversity,Stanford,California,United StatesofAmerica,3InstituteofEvolutionaryBiology(SpanishNationalResearchCouncil-PompeuFabraUniversity),PasseigMaritimdelaBarceloneta,Barcelona,Spain Abstract The sequencing of pooled non-barcoded individuals is an inexpensive and efficient means of assessing genome-wide populationallelefrequencies,yetitsaccuracyhasnotbeenthoroughlytested.Weassessedtheaccuracyofthisapproach on whole, complex eukaryotic genomes by resequencing pools of largely isogenic, individually sequenced Drosophila melanogasterstrains.WecalledSNPsinthepooleddataandestimatedfalsepositiveandfalsenegativeratesusingtheSNPs calledinindividualstrainasareference.WealsoestimatedallelefrequencyoftheSNPsusing‘‘pooled’’dataandcompared themwith‘‘true’’frequenciestakenfromtheestimatesintheindividualstrains.Wedemonstratethatpooledsequencing providesafaithfulestimateofpopulationallelefrequencywiththeerrorwellapproximatedbybinomialsampling,andisa reliablemeansofnovelSNPdiscoverywithlowfalsepositiverates.However,asufficientnumberofstrainsshouldbeused inthepoolingbecausevariationintheamountofDNAderivedfromindividualstrainsisasubstantialsourceofnoisewhen thenumberofpooledstrainsislow.Ourresultsandanalysisconfirmthatpooledsequencingisaverypowerfulandcost- effectivetechniqueforassessingofpatternsofsequencevariationinpopulationsongenome-widescales,andisapplicable toanydatasetwheresequencingindividualsorindividualcellsisimpossible,difficult,timeconsuming,orexpensive.
