In this study, we use MSOAR to identifycommonorthologousgenesfromeightmethanogenspeciesandaThermococcalespecies(outgroup),andapply GRAPPAandFastMEtocomputedistance-basedgeneorderphylogeny.Thegeneorderphylogenysupportstwoclassesof methanogens, but it differs from the original classification of methanogens by placing Methanopyrales and Methanobacteriales togetherwithMethanosarcinalesinClassIIrather thanwithMethanococcales.Thisstudysuggestsa newclassificationschemeformethanogens.Inaddition,itindicatesthatgeneorderphylogenycancomplementtraditional sequence-basedmethodsinaddressingtaxonomicquestionsfordeeprelationships.
