Cluster analysis is to study classification problem between the multi-factor, multi-target samples. Common methods of cluster analysis are such as hierarchical clustering analysis, dynamic clustering analysis and fuzzy clustering analysis and so on. Fuzzy clustering analysis is based on fuzzy sets of fuzzy mathematics theory and is being used widely. The basic principle is that considering the samples’ feature, mathematical methods are used to quantitatively determine the affinities between the samples according to an index of similarity, and then samples are clustered. Based on fuzzy mathematics theory, this paper systematically describes the definitions and theorem of fuzzy sets, fuzzy relations, fuzzy matrix, and relevant evidence is given. Then I make a detailed introduction on methods and procedures of fuzzy clustering analysis. This paper focuses on the use of fuzzy clustering analysis method on DNA sequence classification. There are two methods of feature extraction that are proposed, namely codon-based DNA sequence classification and vector-distance-based DNA sequence classification. Two different methods of classification are followed and the programming code is used to get transitive closure and fuzzy equivalence matrix. The result of DNA sequence classification with fuzzy clustering analysis is very reasonable. Finally, I make a summary on fuzzy clustering analysis and present its shortcoming and areas for improvement. 【Key words】fuzzy cluster analysis fuzzy ma
