FitEM2EM—ToolsforLowResolutionStudyof MacromolecularAssemblyandDynamics ZivFrankenstein1,JosephSperling2,RuthSperling3,MiriamEisenstein4* 1DepartmentofStructuralBiology,WeizmannInstituteofScience,Rehovot,Israel,2DepartmentofOrganicChemistry,WeizmannInstituteofScience,Rehovot,Israel, 3DepartmentofGenetics,TheHebrewUniversityofJerusalem,Jerusalem,Israel,4DepartmentofChemicalResearchSupport,WeizmannInstituteofScience,Rehovot,Israel Abstract Studies of the structure and dynamics of macromolecular assemblies often involve comparison of low resolution models obtainedusingdifferenttechniquessuchaselectronmicroscopyoratomicforcemicroscopy.Wepresentnewcomputational toolsforcomparing(matching)anddockingoflowresolutionstructures,basedonshapecomplementarity.Thematchedor dockedobjectsarerepresentedbythreedimensionalgridswherethevalueofeachgridpointdependsonitspositionwith regardtotheinterior,surfaceorexterioroftheobject.ThegridsarecorrelatedusingfastFouriertransformationsproducing eithermatchesofrelatedobjectsordockingmodelsdependingonthedetailsofthegridrepresentations.Theprocedures incorporatethickeningandsmoothingofthesurfacesoftheobjectswhicheffectivelycompensatesfordifferencesinthe resolutionofthematched/dockedobjects,circumventingtheneedforresolutionmodification.Thepresentedmatchingtool FitEM2EMINsuccessfullyfittedelectronmicroscopystructuresobtainedatdifferentresolutions,differentconformersofthe samestructureandpartialstructures,rankingcorrectmatchesatthetopineverycase.Thedifferencesbetweenthegrid representationsofthematchedobjectscanbeusedtostudyconformationdifferencesortocharacterizethesizeandshapeof substructures.Thepresentedlow-to-lowdockingtoolFitEM2EMOUTrankedtheexpectedmodelsatthetop.
