GeneandGenomeParametersofMammalianLiver CircadianGenes(LCGs) GangWu1,2,JiangZhu1,3,FuhongHe1,4,WeiweiWang1,5,SongnianHu1,JunYu1* 1CASKeyLaboratoryofGenomeSciencesandInformation,BeijingInstituteofGenomics,ChineseAcademyofSciences,Beijing,China,2GraduateUniversityofChinese AcademyofSciences,Beijing,China,3DepartmentofPathology,MassachusettsGeneralHospitalandHarvardMedicalSchool,Boston,Massachusetts,UnitedStatesof America,4Laboratory ofDiseaseGenomicsandIndividualizedMedicine,BeijingInstitute ofGenomics,Chinese Academy ofSciences, Beijing,China, 5Department of Medicine,UniversityofAlberta,Edmonton,Alberta,Canada Abstract Themammaliancircadiansystemcontrolsvariousphysiologyprocessesandbehaviorresponsesbyregulatingthousandsof circadiangeneswithrhythmicexpressions.Inthisstudy,weredefinedcircadian-regulatedgenesbasedonpublishedresults inthemouseliverandcomparedthemwithothergenegroupsdefinedrelativetocircadianregulations,especiallythenon- circadian-regulatedgenesexpressedinliveratmultiplemolecularlevelsfromgenepositiontoproteinexpressionbasedon integrativeanalysesofdifferentdatasetsfromtheliterature.Basedontheintra-tissueanalysis,thelivercircadiangenesor LCGsshowuniquefeatureswhencomparedtoothergenegroups.First,LCGsingeneralhavelessneighboringgenesand largerinbothgenomicand39-UTRlengthsbutshorterinCDS(codingsequence)lengths.Second,LCGshavehighermRNA andproteinabundance,highertemporalexpressionvariations,andshortermRNAhalf-life.Third,morethan60%ofLCGs formmajorco-expressionclusterscenteredinfourtemporalwindows:dawn,day,dusk,andnight.Inaddition,largerand smallerLCGsarefoundmainlyexpressedinthedayandnighttemporalwindows,respectively,andwebelievethatLCGsare well-partitionedintothegeneexpressionregulatorynetworkthattakesadvantageofgenesize,expressionconstraint,and chromosomal architecture. Based on inter-tissue analysis, more than half of LCGs are ubiquitously expressed in multiple tissues but only show rhythmical expression in one or limited number of tissues. LCGs show
