Description:Here,wepresentOryzaPG-DB,ariceproteomedatabasebasedonshotgunproteogenomics,which incorporatesthegenomicfeaturesofexperimentalshotgunproteomicsdata.Thisversionofthedatabasewas createdfromtheresultsof27nanoLC-MS/MSrunsonahybridiontrap-orbitrapmassspectrometer,whichoffers highaccuracyforanalyzingtrypticdigestsfromundifferentiatedculturedricecells.Peptideswereidentifiedby searchingtheproductionspectraagainsttheprotein,cDNA,transcriptandgenomedatabasesfromMichigan StateUniversity,andweremappedtothericegenome.Approximately3200geneswerecoveredbythese peptidesand40ofthemcontainednovelgenomicfeatures.Userscansearch,downloadornavigatethedatabase perchromosome,gene,protein,cDNAortranscriptanddownloadtheupdatedannotationsinstandardGFF3 format,withvisualizationinPNGformat.Inaddition,thedatabaseschemeofOryzaPGwasdesignedtobegeneric andcanbereusedtohostsimilarproteogenomicinformationforotherspecies.OryzaPGisthefirst proteogenomics-baseddatabaseofthericeproteome,providingpeptide-basedexpressionprofiles,togetherwith thecorrespondinggenomicorigin,includingtheannotationofnoveltyforeachpeptide.
