SHIPS:SpectralHierarchicalClusteringfortheInference ofPopulationStructureinGeneticStudies MatthieuBouaziz1,2*,CarolinePaccard1,MickaelGuedj1,ChristopheAmbroise2 1DepartmentofBiostatistics,Pharnext,Paris,France,2StatisticsandGenomeLaboratory,UniversityofEvryVald’Essonne,UMRCNRS8071-USCINRA,Evry,France Abstract Inferringthestructureofpopulationshasmanyapplicationsforgeneticresearch.Inadditiontoprovidinginformationfor evolutionarystudies,itcanbeusedtoaccountforthebiasinducedbypopulationstratificationinassociationstudies.To thisend,manyalgorithmshavebeenproposedtoclusterindividualsintogeneticallyhomogeneoussub-populations.The parametricalgorithms,suchasStructure,areverypopularbuttheirunderlyingcomplexityandtheirhighcomputational costledtothedevelopmentoffasterparametricalternativessuchasAdmixture.Alternativestothesemethodsarethenon- parametric approaches. Among this category, AWclust has proven efficient but fails to properly identify population structureforcomplexdatasets.WepresentinthisarticleanewclusteringalgorithmcalledSpectralHierarchicalclustering fortheInferenceofPopulationStructure(SHIPS),basedonadivisivehierarchicalclusteringstrategy,allowingaprogressive investigationofpopulationstructure.Thismethodtakesgeneticdataasinputtoclusterindividualsintohomogeneoussub- populationsandwiththeuseofthegapstatisticestimatestheoptimalnumberofsuchsub-populations.SHIPSwasapplied toasetofsimulateddiscreteandadmixeddatasetsandtorealSNPdatasets,thataredatafromtheHapMapandPan-Asian SNPconsortium.TheprogramsStructure,Admixture,AWclustandPCAclustwerealsoinvestigatedinacomparisonstudy. SHIPSandtheparametricapproachStructurewerethemostaccuratewhenappliedtosimulateddatasetsbothintermsof individualassignments andestimation of thecorrect numberof clusters. The analysis ofthe resultson the realdatasets highlightedthattheclusteringsofSHIPSwerethemoreconsistentwiththepopulationlabelsorthoseproducedbythe Admixtureprogram.TheperformancesofSHIPSwhenappliedtoSNPdata,alongwithitsrelativelylowcomp
