Results:Herewereportthe18.8MbgenomesequenceofaBlastocystissubtype7isolate,whichisthesmallest stramenopilegenomesequencedtodate.Thegenomeishighlycompactandcontainsintriguingrearrangements. Comparisonswithotheravailablestramenopilegenomes(plantpathogenicoomyceteanddiatomgenomes) revealedeffectorproteinspotentiallyinvolvedintheadaptationtotheintestinalenvironment,whichwerelikely acquiredviahorizontalgenetransfer.Moreover,Blastocystislivinginanaerobicconditionsharborsmitochondria-like organelles.Anincompleteoxidativephosphorylationchain,apartialKrebscycle,aminoacidandfattyacid metabolismsandaniron-sulfurclusterassemblyareallpredictedtooccurintheseorganelles.Predictedsecretory proteinspossessputativeactivitiesthatmayalterhostphysiology,suchasproteases,protease-inhibitors, immunophilinsandglycosyltransferases.Thisparasitealsopossessestheenzymaticmachinerytotolerateoxidative burstsresultingfromitsownmetabolismorinducedbythehostimmunesystem. Conclusions:Thisstudyprovidesinsightsintothegenomearchitectureofthisunusualstramenopile.Italso proposescandidategeneswithwhichtostudythephysiopathologyofthisparasiteandthusmayleadtofurther investigatio
