Results:Weperformedasystematicanalysisofthevariablesegmentsdetectedbymultiplewholegenome alignmentsattheDNAlevelonthreespeciesforwhichthegreatestnumberofgenomeshavebeensequenced: Escherichiacoli,Staphylococcusaureus,andStreptococcuspyogenes.Amongthenumeroussitesofvariability,62to 73%werelociofmicrodiversity,manyofwhichwerelocatedwithingenes.Theycontributetophenotypic variations,as3to6%ofallgenesharbormicrodiversity,and1to9%oftotalgenesarelocateddownstreamfrom amicrodiversitylocus.Microdiversitylociareparticularlyabundantingenesencodingmembraneproteins.In-depth analysisoftheE.colialignmentsshowsthatmostofthediversitydoesnotcorrespondtoknownmobileor repeatedelements,anditislikelythattheyweregeneratedbyillegitimaterecombination.Anintriguingclassof microdiversityincludessmallblocksofhighlydivergedsequences,whoseoriginisdiscussed.
