Results:WeperformedsmallRNAdeepsequencingandidentified47peach-specificand47knownmiRNAsor familieswithdistinctexpressionpatterns.Together,theidentifiedmiRNAstargeted80genes,manyofwhichhave notbeenreportedpreviously.Likethemodelplantsystems,peachhastwoofthethreeconservedtrans-acting siRNAbiogenesispathwayswithsimilarmechanisticfeaturesandtargetspecificity.Uniquetopeach,threeofthe miRNAscollectivelytarget49MYBs,19ofwhichareknowntoregulatephenylpropanoidmetabolism,akey pathwayassociatedwithstonehardeningandfruitcolordevelopment,highlightingacriticalroleofmiRNAsinthe regulationofpeachfruitdevelopmentandripening.WealsofoundthatthemajorityofthemiRNAswere differentiallyregulatedindifferenttissues,inpartduetodifferentialprocessingofmiRNAprecursors.Upto16%of thepeach-specificmiRNAsweredifferentiallyprocessedfromtheirprecursorsinatissuespecificfashion,whichhas beenrarelyobservedinplantcells.ThemiRNAprecursorprocessingactivityappearednottobecoupledwithits transcriptionalactivitybutratheractedindependentlyinpeach. Conclusions:Collectively,thedatacharacterizestheuniqueexpressionpatternandprocessingregulationof peachmiRNAsanddemonstratesthepresenceofacomplex,multi-levelmiRNAregulatorynetworkcapableof targetingawidevarietyofbiologicalfunctions,includingphenylpropanoidpathwayswhichplayamultifaceted spatial-temporalroleinpeachfruitdevelopment.
