B?rnerandReinschGeneticsSelectionEvolution2012,44:1 /content/44/1/1 G enetics Selection Evolution RESEARCH OpenAccess Optimisingmultistagedairycattlebreeding schemesincludinggenomicselectionusing decorrelatedoroptimumselectionindices VinzentB?rnerandNorbertReinsch* Abstract Background:Thepredictionoftheoutcomesfrommultistagebreedingschemesisespeciallyimportantforthe introductionofgenomicselectionindairycattle.Decorrelatedselectionindicescanbeusedfortheoptimisationof suchbreedingschemes.However,theydecreasetheaccuracyofestimatedbreedingvaluesand,therefore,the geneticgaintoanunforeseeableextentandhavenotbeenappliedtobreedingschemeswithdifferent generationintervalsandselectionintensitiesineachselectionpath. Methods:Agridsearchwasappliedinordertoidentifyoptimumbreedingplanstomaximisethegeneticgain peryearinamultistage,multipathdairycattlebreedingprogram.Inthisprogram,differentvaluesoftheaccuracy ofestimatedgenomicbreedingvaluesandoftheircostsperindividualwereapplied,wherebythetotalbreeding costswererestricted.Bothdecorrelatedindicesandoptimumselectionindiceswereusedtogetherwithfast multidimensionalintegrationalgorithmstoproduceresults. Results:Incomparisontooptimumindices,thegeneticgainwithdecorrelatedindiceswasupto40%lessand theproportionofindividualsundergoinggenomicselectionwasdifferent.Additionally,theinteractionbetween selectionpathswascounter-intuitiveanddifficulttointerpret.Independentofusingdecorrelatedoroptimum selectionindices,genomicselectionreplacedtraditionalprogenytestingwhenmaximisingthegeneticgainper year,aslongastheaccuracyofestimatedgenomicbreedingvalueswas≥0.45.Overallbreedingcostswere mainlygeneratedinthepath“dam-sire”.Selectingmaleswasstillthemainsourceofgeneticgainperyear. Conclusion:Decorrelatedselectionindicesshouldnotbeusedbecauseofmisleadingresultsandtheavailabilityof accurateandfastalgorithmsforexactmultidimensionalintegration.Genomicselectionisthemethodofchoice whenmaximisingthegeneticgainperyearbutgenotypingfemalesmaynotallowforareductioni
