Lópezetal.ClinicalandTranslationalMedicine2012,1:2 /content/1/1/2 SHORT REPORT OpenAccess Relevantphosphoproteomicandmass spectrometry:approachesusefulinclinical research ElenaLópez1,2*,SarbelioRodríguezMu?oz2,JuanLópezPascual2andLuisMadero1,3* Abstract Background:“It’snotwhatwedo,it’sthewaythatwedoit”.Neverhasthismaximbeentruerinproteomicsthan now.MassSpectrometry-basedproteomics/phosphoproteomicstoolsarecriticaltounderstandthestructureand dynamics(spatialandtemporal)ofsignallingthatengagesandmigratesthroughtheentireproteome.Approaches suchasaffinitypurificationfollowedbyMassSpectrometry(MS)havebeenusedtoelucidaterelevantbiological questionsdiseasevs.health.Thousandsofproteinsinteractviaphysicalandchemicalassociation.Moreover,certain proteinscancovalentlymodifyotherproteinspost-translationally.Thesepost-translationalmodifications(PTMs) ultimatelygiverisetotheemergentfunctionsofcellsinsequence,spaceandtime. Findings:Understandingthefunctionsofphosphorylatedproteinsthusrequiresonetostudyproteomesaslinked- systemsratherthancollectionsofindividualproteinmolecules.Indeed,theinteractingproteomeorprotein- networkknowledgehasrecentlyreceivedmuchattention,asnetwork-systems(signallingpathways)areeffective snapshotsintime,oftheproteomeasawhole.MSapproachesareclearlyessential,inspiteofthedifficultiesof somelowabundanceproteinsforfutureclinicaladvances. Conclusion:Clinicalproteomics-MShascomealongwayinthepastdecadeintermsoftechnology/platform development,proteinchemistry,andtogetherwithbioinformaticsandotherOMICStoolstoidentifymolecular signaturesofdiseasesbasedonproteinpathwaysandsignallingcascades.Hence,thereisgreatpromisefor diseasediagnosis,prognosis,andpredictionoftherapeuticoutcomeonanindividualizedbasis.However,andasa generalrule,withoutcorrectstudydesign,strategyandimplementationofrobustanalyticalmethodologies,the efforts,efficiencyandexpectationstomakebiomarkers(especiallyphosphorylatedkinases)ausefulrealityinthe nearfuture,caneasilybehampered.
