AnandLinBMCPlantBiology2011,11:105 /1471-2229/11/105 RESEARCH ARTICLE OpenAccess Transcriptionalregulatoryprogramsunderlying barleygerminationandregulatoryfunctionsof Gibberellinandabscisicacid Yong-QiangAn1*andLiLin2 Abstract Background:Seedgerminationisacomplexmulti-stagedevelopmentalprocess,andmainlyaccomplished throughconcertedactivitiesofmanygeneproductsandbiologicalpathwaysthatareoftensubjectedtostrict developmentalregulation.Gibberellins(GA)andabscisicacid(ABA)aretwokeyphytohormonesregulatingseed germinationandseedlinggrowth.However,transcriptionalregulatorynetworksunderlyingseedgerminationand itsassociatedbiologicalpathwaysarelargelyunknown. Results:Thestudiesexaminedtranscriptomesofbarleyrepresentingsixdistinctandwellcharacterized germinationstagesandrevealedthatthetranscriptionalregulatoryprogramunderlyingbarleygerminationwas composedofearly,late,andpost-germinationphases.Eachphasewasaccompaniedwithtranscriptionalup- regulationofdistinctbiologicalpathways.Cellwallsynthesisandregulatorycomponentsincludingtranscription factors,signalingandpost-translationalmodificationcomponentswerespecificallyandtransientlyup-regulatedin earlygerminationphasewhilehistonefamiliesandmanymetabolicpathwayswereup-regulatedinlate germinationphase.Photosynthesisandseedreservemobilizationpathwayswereup-regulatedinpost-germination phase.However,stressrelatedpathwaysandseedstorageproteinsweresuppressedthroughtheentirecourseof germination.Asetofgenesweretransientlyup-regulatedwithinthreehoursofimbibition,andmightplayrolesin initiatingbiologicalpathwaysinvolvedinseedgermination.However,highlyabundanttranscriptsindrybarleyand Arabidopsisseedsweresignificantlyconserved.Comparisonwithtranscriptomesofbarleyaleuroneinresponseto GAandABAidentifiedthreesetsofgerminationresponsivegenesthatwereregulatedcoordinatelybyGA, antagonisticallybyABA,andcoordinatelybyGAbutantagonisticallybyABA.MajorCHOmetabolism,cellwall degradationandproteindegradationpathwayswereup-regulatedbybothGAandseedgermination
