Results:Inthispaper,weintroducesparsificationtosignificantlyspeedupthedynamicprogrammingapproaches forpseudoknottedRNAstructureprediction,whichalsolowerthespacerequirements.Althoughsparsificationhas beenappliedtoanumberofRNA-relatedstructurepredictionproblemsinthepastfewyears,weprovidethefirst applicationofsparsificationtopseudoknottedRNAstructurepredictionspecificallyandtohandlinggapped fragmentsmoregenerally-whichhasamuchmorecomplexrecursivestructurethanotherproblemstowhich sparsificationhasbeenapplied.Weanalysehowtosparsifyfourpseudoknotstructurepredictionalgorithms, amongthosethemostgeneralmethodavailable(theRivas-Eddyalgorithm)andthefastestone(Reeder-Giegerich algorithm).Inallalgorithmsthenumberof“candidate”substructurestobeconsideredisreduced. Conclusions:OurexperimentalresultsonthesparsifiedReeder-Giegerichalgorithmsuggestalinearspeedupover theunsparsifiedimplementation.
